Were you able to rescue of them before then?

No I could rescue Jill but I couldn't find Rebecca to save her from the Hunter. If I remember correctly if that happened Wesker would drop a key so you could at least rescue Jill since the Auto Destruct wouldn't be active.

Rebecca seemed to show up on her own before encountering Wesker

Only if you save her from the Hunter. If she dies there's no boom.
