It's been 6 years so I may be wrong but I was under the impression that you can assign the install to a different file path. I'm not sure at which point of the install. Here is a couple of tricks that should work.
It’s much easier to have multiple Morrowind installs than it is for Oblivion and Skyrim. Try this method I found some time ago;
Steps for creating multiple installs of Morrowind for play-testing/mod-testing...
1. Change your Bethesda Softworks folder's name to "Bethesda Softworks Original".
2. Insert your Morrowind disc and install the game.
3. Install Tribunal and then Bloodmoon.
4. Change the new Bethesda Softworks folder's name to "Bethesda Softworks Play-Testing".
5. Change the original Bethesda Softworks folder's name back to Bethesda Softworks.
You now have two separate installations of Morrowind. Use one for testing and the other for playing the game.
Or I think this would work just as well,
1. Find your Morrowind folder
2. Rename it to something like Morrowind_ORG or Morrowind_MACsGoingToDieIfThisDontWork
3. Insert your Morrowind disc and install the game.
4. Install Tribunal and then Bloodmoon.
5. Now you’re ready to start installing your mods.
Either way be sure to check your desktop shortcuts' properties to ensure they are pointing to the correct target I would also rename the desktop shortcuts MW1 and MW2.
